The film opens 14 years after the events of Evangelion: 2.0 You Can (Not) Advance. Shinji Ikari (Megumi Ogata) is retrieved from space, where his Evangelion Unit-01 has been drifting after the Near Third Impact. He awakens to a post-apocalyptic world completely devastated by the cataclysm he inadvertently caused.
Major Misato Katsuragi (Kotono Mitsuishi) now leads WILLE, a militant organization dedicated to destroying the paramilitary group NERV and preventing further Impacts. Shinji is treated not as a hero, but as a dangerous prisoner, fitted with an explosive choker that will activate if he pilots an Evangelion again. Confused and alienated, Shinji is eventually rescued by an Evangelion Mark.09 and taken to the desolate NERV headquarters, where his father, Gendo Ikari, awaits.
At NERV, Shinji finds an uncommunicative clone of Rei Ayanami and is befriended by the mysterious Kaworu Nagisa (Akira Ishida), who reveals the truth of the destruction and proposes a mission to use the legendary Spears of Cassius and Longinus to undo the Third Impact. The two boys pilot the new Evangelion Unit 13 on a desperate journey that culminates in a chaotic, reality-breaking event that threatens to trigger the ultimate extinction—the Fourth Impact.
